The answer is both obvious and simple. Both Capcom and TmyApp didn't want all three Shotos to be exactly alike, therefore they allowed some to do some things others could not. Each Shoto shares several moves and each have their own unique moves. So giving Ken the Shinkuu Hadoken would no longer make him unique from Ryu. Also...according to the "storyline" Ken is too weak to produce a Shinkuu Hadoken alone, he usually needs the aid of Ryu to do so.
