In SFIII: 3rd Strike and in CvSNK2, rather than having the old scoring method based on hits, combos, and bonuses of that nature, those two games use Groove points. Groove points are earned by performance. The best way to describe how to gain/lose points is:
Gain
Use a variety of attacks
Connect with your attacks
Complete combos
Perfect bonus
Lose
Use very few different attacks
Your attacks are blocked
You are hit by the opponent
You idle
The scores are also very low compared to other arcade games. If you do well in a single round, you may have up to 135.000 or 150.000 points. Those are decimal places, not commas.
What if the high scores were determined by the sum of all the Groove points a person gets over all of his/her battles. This may be hard to do, but at least people can't say that no-talent losers get to be in the top 5.
